These Greek Yogurt Bagel Bites With Cream Cheese Stuffing are soft, chewy, packed with protein, and made with just 5 simple ingredients! Perfect for a quick breakfast or snack that the whole family will love.

The first time I ate a bagel bite from Starbucks, I fell in love. They were one of the most delish snacks I had ever eaten and just bursting with flavor!

But paying $3 for two little bagel bites was not good for my wallet. Especially because I could eat 10 of those things in one sitting – that’s how obsessed I was with them!

Recently, I tried the Dunkin’ version of these bagel bites. Not as good, but still delicious! I also have been seeing greek yogurt bagel bites all over social media, so I figured why not give them a try?!

They deliver all the chewy, savory goodness of a bagel but without the hassle of rising the dough, boiling the bagels, and so on. And the best part? They’re made with just 5 simple ingredients you probably already have on hand!

In fact, you could even make bagel bites with just 2 ingredients if you don’t want to add any seasoning or stuffing!

They’re also super easy to make, especially if you love bagels but don’t have the time or energy to make a full batch from scratch. Perfect for a make-ahead breakfast or a quick snack. They’re also very kid-friendly and can be adapted for babies and toddlers (I have a whole section on this below).

I also love how customizable this recipe is. Want a sweet version? Swap the seasoning for cinnamon sugar. Need a dairy-free version? Try it with plant-based yogurt and cream cheese. There are so many ways to make them your own.

Honestly, I think this recipe tastes even better than regular bagel bites thanks to the addition of Greek yogurt, which makes them softer and fluffier. I also find that it gives the bagel bites a little bit of a tangy, sourdough-ish taste. Oh and the best part – extra protein!

Okay enough raving about these bagel bites, let’s get into the recipe!

Are Greek Yogurt Bagel Bites Healthy?

While I wouldn’t consider these bagel bites a “powerhouse” recipe, I do think that they are a healthier option compared to just a regular bagel with cream cheese. I personally like to eat these bagel bites alongside eggs for breakfast, but you can also pair with some fruit or veggies.

Greek yogurt is the star of the dough and provides protein, calcium, and probiotics. Protein helps support growing muscles, while calcium supports healthy bones and teeth.

I used low-fat yogurt instead of whole-milk yogurt in this recipe and it still turned out delicious.

These bagel bites are baked, not fried, and made with real, whole ingredients you can feel good about. No preservatives, additives, or mystery fillers here!

Healthy Swaps


→ Opt for low-fat cream cheese – it will work for this recipe, but the filling could become be a little bit more runny due to the increased water content


Skip the cream cheese– you can also skip the cream cheese and just make plain bagel bites, which are still delish!


→ Use whole wheat flour – A good trick is doing half white flour, half whole wheat flour. You could of course do 100% whole wheat flour, but you will likely have to make adjustments to the recipe and be okay with the bagel bites being a little denser


→ Less sodium – The best part of this recipe is that it’s very adaptable and customizable. If you’re watching your sodium levels, you can skip the everything bagel seasoning and opt for a herb topping or no-salt seasoning


→ Adding veggies – you can add veggies into the batter such as finely grated carrots or zucchini, cooked spinach, roasted red pepper, or caramelized onions


→ Adding protein – you can add small pieces of cooked meats like diced turkey, shredded chicken, crumbled sausage, or even top your bagel bites with bacon bits

For Babies (8+ months)

These bagel bites are soft and fluffy, so they can be offered to older babies who are ready for table foods. Make sure your baby is developmentally ready for this texture and always supervise closely during meals.

Also, make sure your baby is tolerating dairy products like yogurt and cheese before introducing this recipe.

💡 Here are some ways that you can adapt this recipe for babies:

  • Use full-fat plain Greek yogurt

  • Use full-fat cream cheese

  • Skip the seasoning and salt

  • Leave out the egg wash to reduce potential allergen exposure

  • Cut up into small, soft pieces that your baby can easily grasp and eat

For Toddlers (12 months+)

  • Skip the seasoning and salt

  • Cut bagel bites into quarters or halves to turn it into an easy finger food

  • Pair with fruit or soft veggies to create a balanced snack plate

Ingredients You’ll Need

  • Self-rising flour – this is different than all-purpose flour because it already contains baking powder and salt. If you don’t have self-rising flour, you can make your own by mixing 1 cup of all-purpose flour + 1½ tsp baking powder + ¼ tsp salt

  • Greek yogurt – this will give your bagel bites a soft, fluffy, and tangy taste in addition to some extra protein. I used low-fat and the bagel bites still turned out delicious, but you can definitely use whole milk if that’s what you have. I wouldn’t recommend using non-fat yogurt because of its texture

  • Cream cheese – you can use full-fat or low-fat. I used spreadable cream cheese, but you can use the block cream cheese too. Pro tip → pop your block or tub of cream cheese in the freezer for about 15 minutes before you make the recipe. This will make it easier for you to cut and add it to the dough

  • Egg – this is optional, but I like to brush the tops of the bagel bites with egg before baking them so they get a shiny, golden brown finish. You can use butter if you want an egg-free alternative, or just skip this step altogether

  • Everything bagel seasoning – I used the one from Aldi, but Trader Joe’s also makes a great everything bagel seasoning. You don’t have to use this seasoning if you’re not a fan – you can add a herb topping or even leave them plain!

  • Mixing bowls – I love the Pyrex glass mixing bowls, but you can use whatever you have on hand!

  • Measuring cups and spoons – I swear by the KitchenAid measuring spoons and cups

  • Baking sheet – I like using a large baking sheet so that I can make a bunch of bagel bites in one go

  • Parchment paper – I highly recommend baking your bagel bites on parchment paper so they don’t stick to the pan and can be removed easily. Plus it makes cleaning up a breeze!

  • Pastry brush (optional) – makes it easier to apply egg wash, but definitely optional! My pastry brush is currently in one of my moving boxes, so I just used a spoon to carefully apply egg wash to my bagel bites before baking

Step-by-Step Instructions

1. Make the dough

First, you’re gonna make the dough! It’s super simple to make – you just mix the Greek yogurt with self-rising flour. The hardest part is making sure you get the right consistency. The dough should not be super sticky. You should be able to roll it without too much of the dough sticking to your fingers.

2. Divide the dough

You can cut the dough into 12 equal pieces, but honestly I’m too lazy to do that. I just grabbed about 2 tbsp of the dough and rolled them into balls. You can make them as big or as small as you want!

3. Stuff the dough

Take each of your dough balls and flatten them into discs as pictured above. In the center, add the cream cheese. I added about ½ teaspoon of chilled cream cheese into each of mine, but you could add more depending on your preference. Just make sure to leave some space around the edges of the disc.

Next, fold each side of the disc up and around the filling to seal it up. Roll gently into a ball.

4. Add the toppings

Arrange the stuffed bagel bites on a baking sheet lined with parchment paper. Brush the tops of each bagel bite with egg wash. You can make the egg wash by just beating an egg in a small bowl, as if you’re making an omelette.

Sprinkle each bagel bite with the everything bagel seasoning. I rolled each bagel bite in the seasoning for one of my batches and I don’t really recommend doing that because it made the balls WAY too salty! However, if you have a low-salt version or you like them extra seasoned, you can go ahead and roll them lightly in a bowl of seasoning.

5. Bake and serve!

Bake in the oven at 375° F for 20 minutes. The tops should be golden brown. Let them cool for about 5-10 minutes before serving!

MAKE THIS RECIPE ON A BUDGET

This recipe cost me about $3.20 to make for 12 bagel bites, which is about $0.27 per bagel bite!
The biggest expenses were the self-rising flour and Chobani low-fat greek yogurt.



Here’s some tips for making this recipe on a tight budget:

→ Use store-brand Greek yogurt – I used Chobani because that’s what we keep at home for our yogurt parfaits, but you can definitely make this recipe with store-brand Greek yogurt! It’s typically just as nutritious and much cheaper than name brands


Buy yogurt in larger tubs instead of single-serve cups


Use all-purpose flour to make your own self-rising flour – all-purpose flour is usually cheaper and easier to find. You can turn it into self-rising flour by mixing 1 cup of all-purpose flour + 1½ tsp baking powder + ¼ tsp salt


Opt for spreadable cream cheese which is usually cheaper and easier to work with


Make your own everything bagel seasoning if you already have sesame seeds, garlic powder, onion flakes, and poppy seeds

Notes & Suggestions

  • No self-rising flour? No problem! Make your own by mixing 1 cup of all-purpose flour + 1½ tsp baking powder + ¼ tsp salt

  • Freeze the cream cheese for 15 minutes before prepping: To make it easier to cut and add the cream cheese into the dough, freeze your block or tub of cream cheese for 15 minutes before you make these bagel bites

  • Mini version: Make 24 smaller bites instead of 12 for a toddler-sized portion or party appetizer

  • Make them sweet: Swap the everything bagel seasoning for cinnamon sugar and add a touch of vanilla extract to the dough. You can also try stuffing with strawberry or blueberry cream cheese for a fun twist!

Storage Instructions

  • Refrigerator: Let the bagel bites cool and then store in an airtight container. These bites are good in the fridge for up to 3 days. I recommend reheating them in a toaster oven or air fryer for a few minutes before serving.

  • Freezer: Flash freeze the baked bites on a baking sheet until firm, then transfer to a zip-top freezer bag. They’ll keep for up to 2 months. Reheat from frozen at 350°F for 8–10 minutes in the oven or 5 minutes in the air fryer.

  • Make ahead: You can prep and fill the dough balls ahead of time, then refrigerate them for up to 24 hours before baking. Just add 1–2 extra minutes to the bake time!

  • 1 cup plain Greek yogurt low-fat or full-fat
  • 4 oz chilled cream cheese spreadable or block cream cheese
  • 1 tbsp everything bagel seasoning
  • 2 eggs (optional) beaten until smooth in small bowl

Instructions
 

  • Preheat the oven to 375℉. Stick your cream cheese in the freezer while you prep the dough (about 15 minutes)
  • Make the dough: In a mixing bowl, combine the self-rising flour with Greek yogurt. Knead or mix with spoon until dough forms. The dough should be smooth and shouldn't stick to your fingers. Add a little bit of extra flour if the dough seems too sticky.
  • Divide the dough: On a floured surface, divide the dough into 12 equal-sized balls (about 2tbsp of dough each). Roll each ball until smooth.
  • Stuff the dough: Flatten each rolled ball into a small disc in your hand or on a floured surface.
  • Remove the cream cheese from the freezer. Scoop about 1/2 tsp – 1 tsp of cream cheese into the center of each disc.
  • Fold and pinch the dough around the filling to form a sealed ball. Roll until smooth
  • Arrange the stuffed bagel bites evenly on a large baking sheet lined with parchment paper
  • Season the dough: Brush the top of each bagel bite with egg wash (optional). Sprinkle each bagel bite with everything bagel seasoning.
